I presume you mean under the NATO system of pennants. I believe that 'R' was chosen simply because the letter 'A' was allocated to Auxiliaries and the letter 'I' was too similar to the figure 1; 'C' could not be used as it was for Cruisers, so the 'R' became the obvious choice.
