In the USN the small boats are usually referred to by their usage. Ie: captain's gig, admiral's barge, LC-24, liberty boat, etc. They would often be used for different duties, and they would be called by a different name. Boat crews often named their craft and, on occasion, painted the name on the craft. Tank crewmen often did the same for their vehicles. I remember seeing movies of the USMC tank "Beelzebub" (Devil) on Iwo Jima.
For record keeping they would be referenced by their serial numbers, or by their shipboard use (PA26-24).
