I don't know if this is of any help, but here goes:
to me as a complete outsider it sounds as if two tales were combined: one, the story of a Uboat in a North American lake (cf. [www.uboat.net] - which is, of course, about Lake Michigan and wouldn't account for a swastika, as it was a WW I boat), and, possibly, German seamen going ashore in America (cf. the "Myths & stories" section here at uboat.net). I, personally, think there is nothing to this story.
Concerning your other point - I think there are, in fact, still some Uboats not accounted for; cf. the "fates" section, or the "U-Who" (U 869, only identified some time ago) and U 166.
