My opinion is it cannot be compared the two types as each one of them was designed under a different philosophy.
Each of the two designs had their own advantages and disadvantages.

VII advantages (and IX disadvantages):
cheaper: it can be build in more quantities.(What does an admiral prefer to have at his disposal 1 IX or 2(or 3) VII?)
small:more difficult to detect, shorter diving times, more maneuverability.

VII disadvantages (and IX advantages):
shorter torpedo capacity, shorter range, worst crew comfort, lesser speed

There are things that cannot be compared.

So you have at hand two different designs,and now the question is: what type of submarine warfare you want to carry out?.When you got an answer then you select the proper weapon.
