The sub they used had round doors because it was German. They could certainly have come up with a boat that looked a little more appropriate. To get a better idea, take a look at the National Geographic special "Lost Subs," which includes a segment on SQUALUS shot aboard COD.
Probably the thing to remember, though, is that "Submerged" was a TV movie and the producers were doing it as cheap as they could manage. Cheap, among other things, is likely to mean renting sets from other movies, which is why everything in it was from U-571.
