First I will presume that you are talking about a larger boat, such as something of the U-series or an UBIII that had torpedo tubes both forward and aft. Obviously, there were special hatches to load torpedos both forward and aft. Whatever else would work best for loading through these would also have gone in the same way. I do not know if they would have used the regular hatches at the ends of the boat in addition to the torpedo hatches for loading supplies.
