There was a special submarine school in Kiel, the U-Schule. A fair number of boats were attached to it (most permanitely, though occassionally a boat was reassigned to combat duty from the U-Schule). Among other things, the U-Schule, trained officers amd commanders for assignment on combat missions.
There were no special flotillas for new boats after they were commissioned. Such boats would work up out of Kiel before being assigned to their combat flotilla. Often, some more workup took place there before a new boat went on its first combat patrol.
The process was slightly different with Flanders-based boats. New boats were typically assigned a patrol or two in the Hoofden (off the Dutch/Belgian coast) after arriving in Zeebrugge or Ostende. The same applied when a new CO assumed command of a boat.
