Well, it's over my head in that I've never worked on a ship of any kind, but having watched Das Boot and read the book multiple times (in German and in English) I at least have some anecdotal knowledge of some procedures on a real U-Boot. It's all quite similar, oddly enough, to the operation of the backstage in a legitimate theater, with which I'm quite familiar.
Agreed that the best part of the movie is the character-study of the two commanding officers.
What was the Theodore Bikel character's job description, by the way? At first I thought he was the LI, but then the commander seemed to be calling someone else "LE" (sic).
