The Letitia

I am researching my grandfather, Captin G K Baillie, who was master of the Dondaldson Line ship, the Letitia, before WW2 and at the end of the war while it was a troop/hospitalship. I see from other records that Captains Longsdon, Richardson and James were in command while the Letitia was an armed Merchant ship on escort and patrol duties. What would have happened to a Merchant Navy captain such as Captain Baillie? Was he on the ship but subject a superior officer from the Navy? How did this all work (I know little about this topic and was a bit confused as I had thought my grandfather was master of the ship all along but it seems not!)
