I watched Das Boot on TV a couple of days ago, paying particular attention to that part. It's definitely the Sicilian Mariners' Hymn, and it's likely that the singers are doing the German carol set to that tune-- since it's a background to spoken dialogue it's not played loud enough to really hear the words. It's a boy choir singing, though.
