One of the scopes is down in the control room probably because the conning tower is two cramped for both scopes \'upstairs\'.

As for why two, remember that this provides a spare. Loss of periscopes would force a patrol abort, and make surfacing on the way home dangerous as you could not clear the area prior to surfacing.
