U-boats never used mercury for ballast per se. Mercury would be a very expensive and rare substitute for another perfectly good liquid ballast that was used - sea water.
A handful of U-boats carried mercury as precious cargo on the dangerous runs between Germany and Japan.

There are rumors that a U-boat near the US coast, filled with Mercury, poses a great ecological hazard, yada yada yada. The story is completely false. No U-boat carrying mercury lies buried near the US coast. In fact, I don't think any U-boat of any kind lies sunk near the US Gulf Coast.
