German submarines are know to have destroyed or captured at least six aircraft. Two were shot down while four disabled seaplanes were found at sea and sunk or towed in:
May 6, 1916, seaplane from RNAS Dover found at sea, crew rescued by U-boat (Shorts 184, serial 8038, crew: FSLt A T M Cowley/LT R Inge)
July 24, 1916, seaplane made emergency landing after taking hits, aircraft towed into Zeebrugge., crew rescued by UC 10. (Shorts 830, serial 819, Flt Lt. JF Bailey/ Flt Lt. FW Mardock)
November 28, 1916: seaplane from RNAS Felixstowe found at sea, sunk by machine gunfire, crew rescued by UC 11. (Shorts 827, serial 3324, FSLt G Llewellyn-Davies/ Lt A C Steven)
February 10, 1917: UC 6 shot down a French aircraft and rescued the crew (serial E.B.H.412)
May 25, 1917: Short 184 from RNAS Dunkirk forced down by aircraft of Betram Heinrich, sunk by machine gunfire from UB 12 crew rescued (serial 9060, FLt C Laurence/FSLt L J Bennett)
September 17, 1917: French seaplane found at sea by UC 4, sunk by machine gunfire, crew rescued by U-boat (serial D40)
In addition, U 33 or U 38 (I'd have to check my notes to be sure) claimed to have shot down at aircraft while in the Black Sea.
Best wishes,
Michael
