Ye-e-e-s but...
When Canada boarded the GTS Katie - the ship chartered to carry equipment from Kosovo back to Canada -they did so with great care....but they did board her!
Diplomatic notes were sent to the Government of St. Vincent and Grenadines, the flag state and also to the US State Department as the ship was US owned. However, there seemed no end in sight and with over 223mn US Dollars of equipment aboard and - despite US ownership ( she was owned by Third Ocean Marine Navigation of Maryland, USA ), Canada secured a 'no objection' from the flag state - and boarded the ship. She was then escorted into Becanour with ship's personnel from HMCS Athabaskan aboard. HMCS Montreal also escorted the group in.
All reasonable solutions had been exhausted....
...and she was boarded on the high seas.
In terms of diplomacy, canada exhausted all routes and decided to request permission from the flag state ( not, I think, that the US would have objected to the boarding! ) and so ended the dispute.
No, Customs of a visiting country do not go aboard warships.
