If you're going to Kiel and can manage some extra travelling,also consider visiting the former U-2540 in Bremerhaven. See [en.wikipedia.org]. It's a bit of a long drive (2.5 hours by car), but worth it.

If you want to minimize the amount of travel per day, find a hotel in Hamburg and then make day trips to Kiel and Bremerhaven. That's what I did a number of years ago. Both locations are easily reachable by train from Hamburg.
