Submarines used knot-meters, like pitot tubes, as surface ships. But the difficulties are the estimate currents. (force and direction) So, every time she surfaced, the navigator observed with astronomic instruments and calculated the new nautical position. Sometimes, the different was important (about 10 to 15 nautical miles after 24 hours submerged).
Now, there are a lot of knot-meters, inertial systems which are a very good accuracy. Less than 1 nm per week.
