not the German ones in WW2: they all got numbered only (like the Japanese ones), anyway often they were referred to with their skipper's surname in the coded radio transmissions.
Two WW1 German U-boats got a name: the cargo underwater vessels "Deutschland" and " Bremen" but they were numbered too.
German destroyers (and some torpedoboats) instead got a name but they usually are referred only with their Z (or T) number...
