There was an air filtration system but they lived with all kinds of contaminants in their air & all sorts of smells as there were no shower facilities and most of the crew hot bunked. Not to mention the (sometimes spilled) buckets that had to be used when the boat was submerged & the heads couldn't be used. There was no storage tank for the contents of the heads & each man had to manually pump his deposit out to the sea each time he used the facility and they couldn't manually pump it out past a depth of 25 or so meters due to the outside pressure. The air filtration system was for getting the carbon monoxide out of the air and replacing the oxygen, not for really cleaning up the air. Cooking added contaminants to the air too.

They had an air circulation system which helped refresh the air when they were surfaced & could open the conning tower hatch.
