The film 'The Curious Case of Benjamin Button' takes little from the original story by F Scott Fitzgerald, apart from the title and the fact that the leading character bears the same name and 'ages' backwards!!
The boat that Benjamine is on, which, apparently "runs over a Uboat", is a tug boat which is commissioned into the US navy after Pearl Harbour. The cause of it 'running over' the Uboat is because the captain of the tugboat is shot and killed whilst steering the tug boat at full speed!!
Hope this helps to clarify matters.
