Hello Gabriel,
This is something of an answer to your question. Yes U-boats did run their main engines with the decks awash. This was done for various reasons. Most of the info I have shows this being done to help in the transfer of torpedo's. I imagine that it would also help in diving faster, but I don't think it was a standard practice.
