Yes they could, not sure how much it affected on boats diving speed. Probably no more than 5-10 meters compared to normal surface running I guess. Before allied radars (<41) tactic was used for example on night convoy battles; more deep boat, run harder it was to spot for human eye. Trained crew could run their boat considerable deeper than boats technical draught would "allow".
