You must have either misunderstood your father's story or have a faulty recollection.
On the contrary, the NSDAP tried to stay out of the religious affairs of the predominantly protestant and catholic population, other than encourage their members to attend their cultlike pseudo-germanic rituals. There were generally no hinderance for the civilian population or those in uniform to attend religious services, unless the were jewish, jehovah's witnesses, gypsy cults etc. I am not sure about the other major religions, such as buddism, shinto, islam etc., but believe there were not many of those members in Germany at that time.
