There was no such thing as a main flooding tank in a u-boat. The main Ballast tanks are open to the sea at the bottom, and are flooded by opening valves at the top, letting the air escape while water comes in. Auxiliary ballast tanks were only used to balance the submarine's specific gravity with regard to the surrounding water, and had no part at all in the process of diving from the surface or surfacing from below.

As for Parade's comment about a little air in the main tanks, they would not stand the pressure of even a shallow dive if there was air in them, which is why main vent valves are only closed as the sub passes thirty meters on the way down!
