For US merchant ships sunk in WW II try this site:

Hugh Brown has a huge data base on sunken ships, but he charges for printouts once an inquiry gets beyond the particulars associated with the sinking of a particular vessel. I have never inquired about the pricing for a search of all ships sunk in WW II, but it probably would be worth inquiring about same.
