Diesel engines speed and power are are controlled by the amount of fuel injected in each cylinders, the engine desing takes care of the air going in, (either naturally aspirated, supercharged or turbocharged).
Almost any marine diesel engine can be operated with some of it's cylinders inoperative , In the case of the U-505 in Chicago, maybe they did not have enough parts to run a complete engine.
