In the Directors Cut Petersen discusses this and says that he knows the Captain of the Weser would not really have made so elemental an error, but the joke was just too good to resist.
In the book The Captain makes a similar mistake, but in slightly different circumstances - they are boarding the ship in darkness and visibility is therefore reduced, and it is Lt Werner, not the IWO who is taken for the for the Captain.
The embarassed Werner's comment is "Surely the Old Man could have somehing to wear instead of that everlasting pullover of his! The Captain of the Weser could hardly be expected to know that such ragged attire concealed a U-boat Commander."
